If you could check with logcat if there is some kind of stacktrace when you enable Apps2ROM that could give me a hint (as it's working for me with SpicagenMod3.5 and latest Yonip kernel).

your idea is great. However, there are no new files in /etc/init.d/ and as a consequence, apks are not moved on boot.
I use SGM nextgen6.4 and yonip kernel
This may be caused by my outdated su:
I/Su.SuRequestActivity( 2803): su binary out of date, version code = 0
let me know if you need any help to find the problem.

Hi XiON and azunino, I figured out what the problem is (night helps) and why it was working for me. I'll fix it soon and upload a new version that should be fine this time.

It is planned to be on market very soon but I wanted some feedback first :-) (And it was worth it!) I still have to test Cyanogen's Apps2SD to see how it behaves or if I should make some code changes to support it.
