Hi perdition,
when you re-install a new ROM, you loose your system apps, when wiping your data, you lose apps and data that are stored in user memory but not the apps on SD partition unless you do a "format sd-ext" from recovery (if I remember well).
Applications on SD should be visible as soon as you re-enable Samdroid's apps2SD (but without their data). It seems strange though that you saw them after first boot and then disappeared.
If apps2sd is not enabled, I doubt those apps are the source of your lag. Maybe you have too few free space (less than 15MB) in user memory (not RAM).
Anyway, if you want to remove apps2sd's partition, you should:
1 - backup your SD main partition's data to PC.
2 - format sd-card through phone menu: preferences -> memory -> unmount sdcard and then format
(All your sd partitions will be erased and merged in a single one)
3 - restore your SD data from PC
You should now have a single partition with all your data and no more old apps2sd apps (but you won't be able to use samdroidTools's apps2sd)
This is how I usually do (except I usually re-partition before restoring the backup)
