    Hi perdition,
when you re-install a new ROM, you loose your system apps, when wiping your data, you lose apps and data that are stored in user memory but not the apps on SD partition unless you do a "format sd-ext" from recovery (if I remember well).
Applications on SD should be visible as soon as you re-enable Samdroid's apps2SD (but without their data). It seems strange though that you saw them after first boot and then disappeared.
If apps2sd is not enabled, I doubt those apps are the source of your lag. Maybe you have too few free space (less than 15MB) in user memory (not RAM).
Anyway, if you want to remove apps2sd's partition, you should:
1 - backup your SD main partition's data to PC.
2 - format sd-card through phone menu: preferences -> memory -> unmount sdcard and then format
(All your sd partitions will be erased and merged in a single one)
3 - restore your SD data from PC
You should now have a single partition with all your data and no more old apps2sd apps (but you won't be able to use samdroidTools's apps2sd)
This is how I usually do (except I usually re-partition before restoring the backup)
    Hope that helps

    @android28
I'm assuming you are using samdroid's apps2sd so do the following to backup/restore your app and data from an SD to another:
1 - put your original micro sd card in your phone.
2 - check if you have a directory called "/sdcard/samdroidtools". If yes, remove it (to avoid duplicated backed-up app)
3 - launch samdroidtools and select "backup/restore" and then "Backup to SD". This will backup your applications that are on the sd-ext partition to the /sdcard/samdroidtools directory.
4 - connect your sd to your PC and copy everything to some directory in your PC.
5 - insert your new sd card in your phone and partition it through recovery
6 - connect your new sd card to your PC and copy all the files you previously backed-up to the new sdcard.
7 - boot your phone with the new sdcard, launch samdroidtools and select "backup/restore" and then "Restore from SD".
8 - Restart your phone and everything should be as it was with your old card, but with the new one ;-)
